Rhino's SetPt command allows you to independently enter the X, Y, and/or Z location of objects, including control points. Remember that even if you are only setting one or two of the coordinates, Rhino expects three values (and ignores the extra ones). Be sure to preface the coordinates with a "w" so that the triplet that you enter will be interpreted as the world X, Y, and Z. Without the "w," the coordinates will be interpreted according to the construction plane in the viewport that is active.

Another way to move a control point to a location is to use the Move command, and select the point itself as the "Point to move from" location. Then type the new location, again prefaced with a "w." If you want to move the point relative to its current location, you can select anything for the "Point to move from" location, and enter the relative move prefaced with "wr."

To align a control point with another control point:
  -select the control point
  -start the Move command
  -select the control point as the "Point to move from" location
  -if you want to align the X and Z values, for example, type .wxz
  -select the control point that you are aligning to; the first control point will now move to the same X and Z as the second control point, and the Y value will be free to move. You can place it interactively, or type in the relative Y distance from the second control point.
